They chose to stick with 6 instead and gave the excuse that the other three were "lost". 9 is obviously a reference to the imperial number. Keeping 6 rather than 5 or 7 or some other number could be a deliberate reference to 六军.
I'm pointing out 6 military corps has a historical context, which is probably why the writers decided to keep 6 ships in the current timeline when there's only 5 dragons to go around.
